The nudity in Watchmen is important because Dr. Manhattan transcends humanity. He can do anything. He can see the past, present, and future. He is the epitome of human physicality. Clothing is meaningless to him because he has risen above humans.
He is physically perfect--why cover himself? To fit human guidelines of what is 'civilized?' That is beneath him. That's why it was important to show him completely nude.
