The problem with your argument is that when we say that religion has been involved in so many conflicts, we aren't just talking about the cases when a war has been fought over purely, and obviously religious issues. We recognize that almost all wars have many causes. The problem, however, is that religion has so often been used to justify war, solidify support, further demonize the enemy, and lend one or both sides the belief that they are justified and acting on God's behalf. For example, the demonizing of Jews by both Catholic and Protestant doctrine, including claims like "they killed Christ, and they snatch babies," was a major factor is setting the stage for Jews as scapegoats in Hitler's Germany. Other examples, like the Kosovo genocide, illustrate our modern tendency to lean towards political correctness, when religion is involved, and away from the facts. The extent to which religious affiliation and national identity are largely inseparable in the region, played a significant role in the genocide there. But, international media repeatedly reported it as merely an ethnic conflict, ignoring the reality on the ground. I could go on, but I suspect I'm not going to change your mind anyway.

tl:dr: My problem isn't just with wars fought for solely religious reasons, rather, it is the ways in which religion affects so many wars for the worse. (edit: spell check fail)
