They're not aliens, they're humans who abandoned religion and went off to space years ago.

I always felt that was plausible, a tribe of humans embrace science, become stronger than anyone else, but everyone attacks anyway because their religion orders them to.

Eventually they uncover interplanetary travel and decide they're better off taking their chances, before they leave they destroy anything that could possibly give advanced tech to those they leave behind.

Makes way more sense to me than magic.
