It is pure myth that the Church thought the Earth was flat...

The Ancient Greeks knew it was round, and the Aristotelian model of an spherical Earth-centered universe was the foundation of Christian Scholastic teachings for hundreds of years.

I don't think the idea of a stork bringing a baby is really religious in nature, so much as a traditional way of dodging The Talk. For that matter, I'm pretty sure the witch trials had more to do with mass hysteria than the influence of religion.
