No, it doesn't hurt them. It's a reflex from their young age, they had to stay motionless when grabbed by the neck, so their mother could easily carry them around.

Although the grabbing itself does not hurt them, you should not carry them around this way when they are older. They gained weight and this is why it hurts them.

Edit: Here are some additional information, I posted them in another comment:

Although not generally advised for humans due to the potential for injuring your pet, grasping an animal by the scruff of its neck promotes submissive behaviour in the animal. This is a natural behaviour that is learned by kittens and puppies during the neonatal period. Scruffing is used by a mother to pick up her kittens/puppies. A mother cat picks up her kittens by the scruff of their neck to carry them from one place to another.

You may notice as the baby is lifted off the ground, it automatically becomes limp and the animal seems immobilized as it is being carried.

This is a natural reflex of neonatal animals and helps facilitate the transporting process. When the kitten is released, the mother cat will lick her kitten to comfort it.

In general, dogs and cats should not be lifted primarily by the scruff of the neck because it is a dominant behaviour. They should be lifted with two hands to support the weight – i.e. one under the animal’s arms, and the other under the rump.

I also believe I've read that this is used to also protect them (Maybe not with domestic cats but some of the bigger ones anyway). If there is a predator nearby and the babies are crying the mother will pick them up by the scruff to keep them quiet. I also think I remember reading that this will also release chemicals in the young to make them relax as well.

Two stray cats came to my house and had a combined litter of 13 kittens. It was hard to give away as many as we did, so yeah. Six cats, a few too many but they grew on the family. Both of my cats got baths when they were younger because frankly they sucked at keeping themselves clean. They would constantly smell bad.

I kid you not, one day I came home from work and found (I'm guessing here) that one cat actually SHIT on the other cats back. I walked in the door, and both cats came walking up, one had crap stuck in its fur all the way down its spine.

So yea, they both got baths once a week for almost the entire first year of their lives, until they learned to do it themselves.

Our cat loves to take showers. No shit, she will sit on the edge of the tub and every now and then she will start gesturing to be picked up. She then proceeds to lay in ecstasy over your shoulder under the water. After getting washed down she will lay in a towel and get rubbed until dry-ish. Weirdest cat ever.

It may be worth noting that show cats almost always get bathed before a show. Many of them are used to it, but others get grumpy. I don't know that amilliontotwo has show cats, or shows cats in the "Household Pet" category, but there are people who have to bathe cats.

It's all right, I actually have to pet beds, and one of my cats use them, she's also the one who has claimed the top shelf in the floor-to-ceiling climbing tree for herself. Aside from those cat places, I have a shorter tree that they sleep on top of. Four cat beds is still fewer than six, so I win the not-a-crazy-cat-person competition! (There is almost always a paper bag or paper box on the floor though, for the paper crazy cat)

It's instinctual.

Cats get carried around by their mothers by the scruff of the neck. Therefore when they feel the pressure there they act like if they're about to be carried around. The binder clip simulates the pressure of a cat's mouth.

I worked at a pet shop for a while and I enjoyed working with the ferrets. No one else there really did, so I got to spend a lot of time with them. They'd get very playful after their baths and sometimes a little nippy, so I'd use this off switch. Worked every single time. They would always yawn too.

Scruffing an animal with your hand is fine. Using a binder clip may not be. go ahead and clip one of those to some of your more hangy skin... ear lobe, scrotum, bingo arm? And tell me if it "doesn't hurt". I'll bet it hurts like hell.

Cats get picked up by their necks by their mothers. You can grab a cat by the scruff of its neck, though it's not recommended if the cat is really heavy. Also...
